UNDERSTANDING THE TAXONOMIC AND FUNCTIONAL DIVERSITY OF MICROBIOTES USING A METAGENOMIC APPROACH

<Training programs

Objectives :

Learn to extract information from metagenomics NGS data.
Understand the taxonomic and functional diversity of microbiota of interest.
Know how to lead a statistical analysis in order to estimate the complexity of biodiversity.

Level of trainees :

Technicians or Engineers (biologists or bioinformatician).
Knowledge in Bash and R is a plus for the practical exercises of this training course.

Duration and location :

• Duration : 21 hours over 3 days (as this training includes bioinformatics and biostatistics aspects, it is possible to split the different steps in order to target the specific needs of the trainees over a shorter period of time if required).
• Location : Soladis training center in Paris or Lyon (to consult the calendar, click on “Sign up”) or directly at your site (minimum of 4 people)

SHOTGUN METAGENOMICS

• Principles of bioinformatics analysis of shotgun data
• Examples of analysis pipelines and reference databases
• Quality controls
• Functional classifications
• Visualizations

ASSESSMENT OF BIODIVERSITY RICHNESS

• Measurement of the biodiversity of one or more samples (Alpha diversity)
  • Computation and visualizations
  • Statistical modelling
• Measurement of species diversity between samples (Beta diversity)
  • Computation and visualizations
  • Statistical modelling
• Analysis of tables of abundance
  • Standardizations and visualizations
  • Differential analysis of taxa.
